From a linguistic standpoint, they're both correct. It's personal preference, comparable to using 'quieter' or 'more quiet.' Both are correct, but it's a matter of preference, as disyllabic words can fall under the exception based upon the ending of the word. With the emphasis on the second syllable, in the case of alert, the proper superlative is 'more alert.'
