Ok. Car runs pretty good now. I added a ground strap because the one I had was a little tattered. I also replaced the front crank seal because I'm pretty sure I damaged the previous one when I was installing it. I also didn't put a dab of silicon on the keyway and that caused a little bit of oil to seep past the bolt when the engine was running but not enough to actually leak and leave a stain in the driveway. On the way into work this morning it felt pretty good but there is still a slight hesitation when I get below 2000rpm or so and staying steady on the gas. I'm hoping it's just the computer still learning, I heard it can take a while. I know I need a tune soon as well. I'll try to get that done in the next couple weeks.
I want to thank everyone that offered suggestions, kept this thread on topic, and helped by getting their hands dirty. It is much appreciated.
Lastly, I don't need a new clutch/throw out bearing after all. At least not any time soon.

I'd get a SCT3 and pick a shop to do it. They'll use a laptop and redo all the tables, load it into the SCT and load it into the PCM.
