My theory is Colonel Stuart and other members of his unit set up a base in an old church on a remote island near the Indian ocean. Their goal was to intercept the plane and rescue General Ramon Esperanza, a drug lord and the dictator of Val Verde, who is being extradited to Malaysia to stand trial on drug trafficking charges.

A suicidal pilot is plausible, and if that's the case, then withholding any evidence that supports that only makes a bad situation worse when the truth comes out. News like that doesn't stay buried, ESPECIALLY if they are already telling the world that they are withholding something.

I tend to think he might be right. At this point that's the scenario that makes sense.
I've been thinking nearly the exact same thing. And to add to it, unless the pilot was also dead or unconscious, who's to say he didn't nosedive that thing way before they ran it out of fuel? They keep looking for debris where it "should have" run out of fuel but if the pilot was fully aware of what he was doing he most likely flew that plane into the ocean way before it was out of fuel.
